I am playing the Handel Sonata in B minor and it has a really complicated rythm most of the way through: dotted semiquaver and demisemiquaver. My teacher told me to count in quavers, I'm going to go through it with a metronome, but I'm a bit sure where each tick will land in comparison to the next...

You can set it to something so it ticks in quavers can't you?

Take a pencil and mark a small line vertically above the START of each quaver beat. eg 4 semiquavers would have a line over the 1st & 3rd semiquaver. When you are playing listen to the metronome and watch your lines . Each metronome click must coincide with your playing of a note with a line over it. If it doesn't, recheck your markings in case of error. If these are correct TAP that section out with the metronome until you are happy with the timing before you try and play it again. I find this a really easy way to sort out any difficult rhythms. It's not foolproof as you can still mess up within the beat but finish the beat in the right place, but it keeps you broadly on track.
